In [#170 Renaissance Man], the Doctor uses a modified Delta Flyer to steal Voyager's warp core. Janeway and the Doctor are returning in the Delta Flyer from a medical symposium Janeway sends a pulse from the Delta Flyer's deflector to Voyager's transceiver, claiming it is the only way to communicate, and on arriving back aboard Voyager informs Chakotay that the R'Kaal, a species fiercely protective of the environment, require the surrender of Voyager's warp core in exchange for the crew's survival and forced settlement on a planet in the Delta Quadrant. To safely tow the warp core at warp speed, Torres suggests configuring the Delta Flyer's tractor emitters to generate a resonance pulse that should stabilise the warp core's containment field and Janeway orders her to make the modification. Chakotay learns of this order and becomes suspicious when Janeway retires to her quarters with a "headache" rather than explain. In the astrometrics lab Chakotay receives an audio-visual message from the Supreme Archon of the R'Kaal Imperium who warns that if Voyager does not surrender its warp core in ten hours his armada will destroy the ship. Chakotay asks Seven and Kim to pinpoint the transmission's source. Despite the Doctor reporting that Chakotay's request medical re-examination of Janeway shows she is normal, Chakotay goes to her quarters and tests her, exposing "Janeway" as an imposter. But the imposter renders him unconscious with a hypospray injection, stores his unconscious body in the ship's morgue and keeps his combadge. In sickbay the imposter uses the mobile emitter to restore his identity - the imposter is the Doctor. The Doctor is being forced to obey two renegade members of the Hierarchy species called Zet and Nar because, as the Doctor and Janeway returned from the medical symposium they were captured and Janeway is a captive on Zet and Nar's ship.
To achieve the theft of the warp core, as well as a set of bioneural gel packs the Doctor downloads the holographic template of Chakotay and Torres into his own program in order to impersonate them. Tuvok discovers that the Delta Flyer's communications systems is not damaged as Janeway had reported. When Kim's investigations expose the Doctor, the Doctor injects Kim with a hypospray, and hides him also in the morgue. Back in sickbay, the Doctor talks to Zet and Nar while listening to Strauss' 'The Blue Danube Waltz' which he once performed faultlessly for the crew. Tuvok arrives and reveals that he has learned the Doctor downloaded Janeway's holographic template at the exact same time that "Janeway" transmitted from the Delta Flyer to Voyager directly through the Voyager's transceiver array. When the Doctor tries to inject him with a hypospray, Tuvok is ready for the attack. The Doctor grabs his mobile emitter, downloads himself into it and escapes. Tuvok and the crew pursue him amidst failing systems which the Doctor has sabotaged. The Doctor, disguised as Chakotay, orders engineering evacuated due to a pretend emergency, then activates his Emergency Command Hologram protocols. He uses his command codes to eject the warp core.
Meanwhile Janeway helps the subordinate of her two captors, called Nar, to repair a salvaged component. She hopes to take advantage of his friendliness. He tells her he hopes to set up in business selling salvaged and repaired spare engine components. When the Doctor arrives at Zet's and Nar's ship in the Delta Flyer with the warp core, Zet recaptures him and imprisons him with Janeway.
Back on the stranded Voyager, the crew find and revive Chakotay and Kim. As they try to work out how to track down the Delta Flyer, the ship's com system starts playing "The Blue Danube Waltz" non-stop. But the music contains several incorrect notes and they surmise the mistakes are deliberate. Seven analyses the harmonics and finds a pattern that appears to be a warp signature. She scans for that signature and finds it 6.7 light-years away. Since Voyager does not have warp capability due to the warp core's theft, Tuvok and Paris take a type-9 shuttlecraft. Rather than release the prisoners, Zet, without asking Nar, decides to use the Doctor's holographic impersonation abilities to steal valuable data from their Hierarchy's Surveillance Complex. To this end they start uploading new data and holographic templates into his matrix but they upload too much and his matrix starts to destabilise. Meanwhile, Tuvok and Paris arrive and weapons fire breaks the aliens' tractor beam hold of the Delta Flyer. Paris beams aboard the Delta Flyer.
Under simultaneous attack from the two Voyager shuttlecraft, Zet jettisons Voyager's warp core intending to detonate it so they can escape during the explosion.
However, the attack disables the forcefield holding Janeway and the Doctor and they escape - they overpower Zet with Nar's help as Nar wants to sell his engine components inventory to Voyager. With the Doctor in danger of permanently decompiling, he is rushed to Voyager where Seven helps Torres to stabilise his matrix.
