2372 [#37 Deadlock] Voyager hides from Vidiians, a hostile species that harvests people's body organs against their will. While hiding Voyager passes through a divergence field which duplicated every piece of matter on the ship, resulting in two identical ships with two identical crews. One Voyager is very badly damaged, and worse, suffers two fatalities in the form of Harry Kim and Ensign Samantha Wildman's newly-born baby. Vidiians find and board the less damaged Voyager whose crew not only face overwhelming odds but know that they cannot accept help from the other Voyager as it would alert the Vidiians to their existence. The Captain Janeway of the less damaged vessel sets her ship to self-destruct in order to protect the other Voyager - her USS Voyager is completely destroyed by the resulting warp core breach. Of her crew, the only survivors are Harry Kim and Wildman's newly-born baby, both of whom transfer to the other Voyager.

2374 [#76 and #77 Year Of Hell] Krenim scientist Annorax uses his weapons ship to trigger temporal incursions throughout the region as he attempts to restore the Krenim Imperium to its former peak of dominance and, specifically, to find his wife again whom he had accidentally eradicated from history. Voyager creates temporal shielding to protect ship and crew against Krenim chroniton torpedoes. That interferes with Annorax's plans who kidnaps Chakotay and Paris and tries to destroy Voyager. Chakotay and Paris instigate a mutiny among Annorax's crew, while Janeway attacks with Voyager and an alliance of other ships. As the last resort in trying to stop the weapons ship, Janeway steers a heavily damaged Voyager on a suicidal collision course. The destruction of both ships sets the timeline back so the nightmare events of the Year of Hell do not take place.
quoteJaneway: "This ship has been our home, it's kept us together, it's been part of our family. As illogical as this might sound, I feel as close to Voyager as I do to any other member of the crew. It's carried us, Tuvok, even nurtured us, and right now it needs one of us." [Deadlock]

2375/2390 [#100 Timeless] Voyager employs experimental quantum slipstream technology to try and reach the Alpha Quadrant, but due to mistaken calculations sent to Voyager by Kim, who with Chakotay is flying ahead in the Delta Flyer, the ship crashlands on an ice planet killing all aboard. Chakotay and Kim make it back to the Alpha Quadrant. Fifteen years later, fleeing Starfleet, they find USS Voyager not wholly destroyed but buried beneath the ice and damaged beyond repair. There they start to make an attempt to change history and bring the Voyager crew home safely. Although unable to send the correct calculations to Voyager to get the ship home, Kim manages to send a signal that shuts down the quantum slipstream drive which successfully prevents the series of events that led to the catastrophic crash. This means the timeline changes so that Kim and Chakotay, along with the rest of the Voyager crew, are still alive and well in the Delta Quadrant.

2375 [#112 Course: Oblivion] A duplicate of USS Voyager and ship's crew were created in [#92 Demon], composed entirely of a sentient alien compound (often colloquially referred to in sources as 'silver blood'). In [Course: Oblivion], as the duplicate crew travel in the duplicate Voyager toward the Alpha Quadrant, they develop an enhanced warp drive but it destroys their cellular structure, and accordingly the compound reverts to its original state, effectively killing the crew one by one. Belatedly they try to return to their planet of origin where the 'silver blood' can survive, but before they can reach it their ship is destroyed. The original USS Voyager and crew are nearby, having responded to their signal, but are too late to find out who has been destroyed.

2375 [#118 Relativity] A saboteur from the future places a bomb (a temporal disruptor) on board Voyager which destroys the ship. However, both Seven and Janeway are enlisted by Captain Braxton from the Federation Starfleet of the future. The Voyager crew first encounter him in [#50 and #51 Future's End]. They travel to Voyager in various past time periods to discover the culprit's identity. They discover that it is none other than an alternate Captain Braxton. They successfully stop him from planting the bomb and deliver him to the future Starfleet for justice.
