Ensign Seska became romantically involved with Chakotay during their time in the Maquis. After they transferred to Voyager at the end of [#1 and #2 Caretaker], they grew apart. She expressed disagreement with how Captain Janeway was handling the return to the Alpha Quadrant i.e. not quickly or ruthlessly enough. In [#3 Parallax] she told Chakotay the Maquis were ready to support him if he tried to take over the ship. She also sympathised with B'Elanna Torres, a fellow-Maquis with whom she was close, over Torres' violent altercation with Starfleet officer Lt. Joe Carey [#3 Parallax].

In [#10 Prime Factors] she said she had a brother.

In [#11 State of Flux], when on the planet surface to collect supplies for Neelix Seska secretly met with the Kazon-Nistrim in a cave and gave them the material they needed to install a Federation food replicator. As an alibi she gathered some mushrooms so that when Chakotay came looking for her she pretended that she had been gathering mushrooms to make him his favourite soup. Upon leaving the cave, the pair encountered two Kazon soldiers. One injures Chakotay with phaser fire, obliging Seska to fire back before escorting Chakotay to safety.

[#11 State of Flux] Several days later, after Chakotay recovers from his wound, she makes the soup and brings it to him, after fellow-Maquis have distracted Neelix so that she and Jackson can break into Neelix's kitchen to make it.

For this pilfering from the ship's valuable food reserves, Chakotay docks two days' replicator rations from everyone involved, including her and himself.

Seska was in reality a Cardassian agent who had been surgically altered to look Bajoran in order to infiltrate the Maquis, and her closeness to Chakotay had been designed to elicit strategic information that would help the Cardassians. The week before the events of [#11 State Of Flux] she sent the Kazon-Nistrim a communication transmitted from Lt. Joe Carey's work station in main engineering during a test and systems analysis of the dorsal emitter. A week later Tuvok discovers the fact of the secret transmission and where the stolen replicator materials were taken from the ship's inventory. Once it is known that the senior staff are aware of a traitor on board, Seska tries to frame Joe Carey. When Kes and the Doctor discover that Seska's blood lacks the common Bajoran blood factors and she is in fact Cardassian, she tries to pretend it is the result of a bone marrow transplant from a Cardassian woman given when she was a (Bajoran) child to prevent Orkett's Disease. Her being Cardassian does not make her the traitor, so Chakotay helps Tuvok set a trap which unmasks her, depicted in [#11 State of Flux]. When confronted in sickbay by Chakotay, Janeway, Tuvok and a security team, Seska tells Chakotay (and them): "I did it for you. I did it for this crew. We are alone here, at the mercy of any number of hostile aliens because of the incomprehensible decision of a Federation captain, a Federation captain who destroyed our only chance to get home. Federation rules...Federation nobility....Federation compassion?! Do you understand, if this had been a Cardassian ship we would be home now. We must begin to forge alliances, to survive we must have powerful friends. The Kazon-Nistrim were willing to be our protectors in return for some minor technology."
Janeway: "'Minor technology' that could change the balance of power in this Quadrant."
Seska: "Change it in our favour! That is all that matters at this point - building a base of power in this Quadrant. You are a fool, Captain." To Chakotay: "And you're a fool to follow her. I can't imagine how I ever loved you." With her 'justification' over, she says: "Computer, command XJL." and is beamed to Culluh's ship.

Chakotay: "What would you say I owe to a Cardassian who infiltrated my crew?"
Seska: "What are you talking about?!"
Chakotay: "Isn't that why you never got around to a blood analysis when you came on board?"
Seska: "I didn't get around to it because I didn't get around to it."
Chakotay: "It turns out your blood is missing all the common Bajoran factors."
Seska: "It's a side-effect of Orkett's Disease. Ask your Doctor."

Chakotay: "It's over. We know who gave technology to the Kazon."
Seska: "Who?"
Chakotay: "You did."
Seska: "Look, I don't know what evidence you think you've found but-"
Chakotay: "We found the evidence you put there for us to find: your own security code."
Seska: "I have no idea what you're talking about."
Chakotay: "We already knew where the stolen materials had been taken from before I met with you. We were monitoring the inventory manifest, hoping either you or Carey would try to cover your tracks."
Seska: "Hell of a way for me to cover my tracks, putting in my own security code for you to find?!"
Chakotay: "That's exactly what you did. You knew no one would believe you could be that careless. You wanted us to believe that someone else was trying to frame you."
Seska: "Ever consider that maybe someone was?"
Chakotay: "We traced the computer station used to enter the data. Oh, you took us all around the system and back again before we could locate the source, but it was this station, in sickbay."
